You might want to pick up some padded bike shorts, if you plan to spend much time 'in the saddle.' They definitely help with soreness.
 
As a cyclist who has ridden several century rides, and has had issues with knee pain, not from the bike, I can tell you that you have received great advice. I have a little more just to make your riding experience as pleasant as possible.

The slight bend in the knee (about 5 degrees) is absolutely right. If you ride and your knees bother you, adjust your seat. You'd be surprised at how a difference in the seat height can change which muscles (or joints) work.

Consider using Speedplay Frog pedals (Speedplay is the manufacturer, Frog is the brand). They are clipless (you need cycling shoes for these) and have a greater degree of "float" which means that unlike other clipless systems that lock your feet in and keep your knees in a fixed location while you pedal, these allow for greater movement in your pedal stroke helping to eliminate knee pain. I've used these for over 10 years and swear by them. They do take a bit to get used to but on a stationary bike it's a lot easier (I got my first pair on my mountain bike and had several incidents where I could not get my feet out of the clips before I landed on the ground - usually in front of a group of people)...

The bike shorts are highly recommended.
