cooking w/ protein powders

Do you know if the protein is "destroyed" when baking/cooking w/ whey or soy protein? I have a friend who makes her own protein muffins & I thought I heard that protein (powders) cannot w/stand high temperatures. I love her protein muffins but I don't want to keep eating them if I'm not really getting the protein out of it. Your input woud be greatly appreciated.
